please refer this question to the Mentor GSS (Customer Support Team) for your company and company site - either through registering as a user on Mentor Supportnet or referring it to your colleagues who log service requests (SR's) with Mentor. The resolution should be pretty simple.
It does read to me as though your custom plugins collection has overwritten or involved the removal of standard items. However as the Integration and Extension services portions of Capital can be licensed (i.e. paid for) features, you should go through the proper channel (your own company's systems admin arrangements and Mentor customer support) to get a diagnosis of what you are seeing.
Perhaps it is because of an expired license, perhaps it is your own company attempting to restrict user access to certain types of license which is causing this trouble to you.
